I use QuickBooks Pro with custom fields for project tracking. Works well for invoicing and you can run reports by client status.
Tried a few different systems. Ended up with simple Access database that I customized. Tracks audit stages, findings, and deadlines in one place.
Whatever you choose, make sure it integrates with your accounting software. I wasted months entering data twice before I figured that out.
